Try adding the sub domain as a new domain rather than a sub domain
How can i do that ?

In my CP at CW, when i make subdomain named subdomain1 for example, i can access that subdomain like http://www.site-i-used-when-i-open-a...om/subdomain1/ [master domain] and subdomain1.domain-i-want.com
that's exactly the main problem , i know theres another trick which makes it works like a separate site , and you cannot access that subdomain from the main address (e.g http://www.site-i-used-when-i-open-a...om/subdomain1/)

That seems to be the way cpanel works. It also creates sub-domains and sub-directories for add-on domains, even though they are 2nd level names.
True , by creating subdomains from Cpanel itself you will only have a pointer to another subdirectory in your server , This way if any search engine roboty finds one of the subdomain sites and decides to remove it from the Index all the other subdomains sites are are gone .
What am i speaking is only possible on dedicated,VPs and reseller hosting , dont know why , but I think that's something about DNS configuration (??)
