They are only seen as a seperate domain if they are not linked together. If there is any reference to the domain from the subdomain or the subdomain from the domain then search engines will normally see them as the same site.
There are millions of examples of this in practice.
Many people create parts of their sites as subdomains, for example forums are generally a subdomain, but the very nature of that the forum is part of the main site.
